Page 71 of the manual describes how to store the cover - it stores behind the back seat rests and there are pins or clips to secure it. So if you do load it to the roof when going away, you can put the cover back when you've unloaded.
The baggage rails replace the fixed eyes and allow the eyes to be moved. There seem to be other accessories to make use of the rails but if you have a storage mat or tray, I can't see how they will be useful. My experience is that the tray is very useful.
